Once you beat all either of the bosses (Robot Masters), the Gear Fortress will become unlocked. This will open 4 new stages with each containing a boss and of course the final boss being Dr. Wily. Use the following weapon for each boss.
To unlock the Pierce Protector, die in spikes 5 times. It costs 50 screws and keeps spikes from killing you instantly.
To unlock the Buster Plus Chip, shoot the Mega Buster 500 times. It costs 300 screws and makes the Mega Buster shots larger making it easier to hit an enemy.
To unlock the Power Shield, take 200 in damage. It costs 300 screws and lessens the amount you are pushed back when you take damage.
To unlock the Energy Balancer Neo, first, buy the Energy Balancer. It costs 250 screws and recharges weapons when you pick up a weapon capsule (energy capsule).
To unlock the Awakener Chip, beat the game. It costs 3,000 screws and gives you infinite or unlimited weapon energy.
To unlock the Cooling System ∞, beat the game. It costs 3,000 screws and gives you infinite double gear usage.
